External Link troubles

Hi All~
We are in the process of upgrading to 2003. I have a user today, in finance of course, who has many files which are all linking to many other files. when she opens her files in 2003 most of her formula results are VALUE#
I know it is because of the links. Now, with this file open, if she opens any of the files it is linked to, the data is filled in and updated even if she chose "don't update" when opening the file.
We went through the edit|links and did a check status. A few of the files were not found. she claims the paths changed because they were never in the location it claims.
I read on the MS page that when you upgrade it tries to update no matter which option you choose.
How do I get these links to work without having to check/fix each link? Is anyone else going through this? We could have hundreds of files that have links, are we going to have to physically fix each one??
any ideas would be a great help!!
