Excel 2016 Office 365 ProPlus Power Query Problem

I have Office 365 ProPlus (Excel 2016) and when I use to create a pivot table from my power query connection only data it automatically creates a duplicate query and the pivot table uses that as its source query, rather than the original source query. Why is this doing that? If I make any changes to the original source query it does not reflect in the duplicate query, I have to manually change it in both places. Is this a Microsoft known problem? Any workaround?
